- Does this mean if I don't have any armor pen/magic pen I get no use of this mastery?
- Does this mean if I have 7.8 Magic Pen I do 7.8 x .06 = (+.468 Magic pen)
- Do I get a flat 6 armor/magic pen if I have 0 armor pen?
- How does this work with say Void Staff/Last Whisper?

It's not a percentage of your penetration. It's a percentage of the targeted resistance.
Example:
If you get Last Whisper or Void Staff, you can see it stack on your stats screen (press C)

Well, all penetration simply ignores amounts of resistance. Reduction actually lowers resistances rather than ignoring them. Reduction is more powerful per point (it affects all damage sources, not just your own; it also affects anything that scales off the target's resistances), but penetration is available in much larger amounts.

Flat Armor reduction (e.g. Rammus tuant) Percent Armor reduction (e.g. Jarvan Q) Flat Armor penetration (e.g. Brutalizer) Percent Armor penetration (e.g. Last Whisper)
So if a target has 100 armor and is taunted by Rammus for 10 armor reduction he has 90, then he is hit by Jarvan's Q for 10% he ends up with 81 armor. If he was then attacked by someone with a brutalizer and last whisper his effective armor would go down to 53.
Magic Pen works the same way.

That is specifically saying that they changed from what you initially stated to what Mathbalnase said.
The order on top is current. The order below is what it was before the Preseason 3 patch.
Mathbalnase1 votesIt provides the same sort of benefit as a Last Whisper and a Void Staff, but in a (multiplicatively scaling) much smaller quantity.
Against an enemy with 100 resist, and assuming you have no other penetration, you penetrate 6 resist.
If you combine it with a Last Whisper / Void Staff, you penetrate approximately 39 resist (up from 35 with just the item).
