Vayne is pretty crap early and mid game, ultimately depending on her aa(auto-attack) to do most of the damage. Her concept is strong late, so you have the chance to stop her early on, and her from being a monster. So the lack of damage from abilities is summed up by her mobility (Stealth, QTumble, Movement speed towards enemy)

I've played Vayne quite a bit, so I know she's pretty vulnerable. The longer you keep her from getting ie and Statikk shiv, the better. That keeps her from pumping out damage. Her stealth is mostly predictable, and I've picked her off as just by predicting her tumble as an escape. Her Q is a positioning tool first and foremost, so just look at it that way. Vayne's damage output isn't the highest of the ADCs, but she will make life a challenge if she plays smart. Ultimately, try to think how you'd use a second of invisibility in a fight.
