I know people hate Ryze's root, but...
How exactly would you turn it into a skillshot? Visually, the ability doesn't even look like a projectile, so how could you possibly turn this ability into a skillshot?

You wouldn't.
What you'd do is remove it entirely.
Ground targeted skill like
E I guess?
Ryze conjures a cube at the target location, rooting enemies inside it?
I would think more like
snare, but yeah, something like that would be more appeasing
This is a game where if you flash at a right angle, the AA-projectile literally does a 180 and flips around Looney-Tunes style and hits you anyway.
Do you think anyone cares about the physics in this game?
No, but a point and click snare on a champion that literally unloads 3k dmg if your stationary is kinda bullshit
By adding a projectile that roots on contact.
No one hates the ability because it's a point and click. They hate it because it's a point and click medium damage ability that also has a TWO SECOND SNARE attached to it.
Meanwhile Annie has a point and click AOE stun that does tons of damage. But no one complains about that.
we do. Wondering why the league playerbase shrinks occasionally? an annie meta comes around and a portion of the community hangs themselves.

It looks the same as Morgana's Dark Binding or Lux's Light Binding when they hit a target. Imagine something like one of those spells flying.
My suggestion or nerf would be a longer cooldown on his snare and somehow make it do more damage as compensation?
Rework the ability. The same way they reworked Cass' W. The same way they reworked Galio's ult
It's not hard to imagine him using a mini warp similar to swains root...
Gigantic graphic on the ground that rapidly shrinks. Like an incomplete circle.
Things still inside once it forms at minimum size are rune prisoned.
Or a swirly spinny rune "tornado" (more like a cage) that after a moment locks in place.
