So why does her charm still activate on her aoe Q instead of just the skillshot. If she missed the skillshot, it would seem fair to punish her and reduce her chance of landing the charm.

And...... it's because she literally has no mobility but her R which is rarely up. Other assassins actually have mobility skills.

if she used a hextech gunblade it won't proc it
Edge of Daybreak1 votesit would be a little bad to give you a 2.5 second warning and require her to hit a separate skillshot that also punishes her with less damage should she miss it.
