If Veigar is a Yordle and all Yordles are short, why does he have short man syndrome?

Not all short people have napoleon syndrome. It just so happens that the most powerful yordle (I think lore-wise) has it because it somewhat fits. He seems himself as all powerful but can easily be mocked by a simple/perceived short joke. Its kinda funny in that regard and is a often used character type. Hes very strong but insecure about something he cant change. It brings humanity to a champ that needed it.
