In game, Kled refers to Skaarl as a he, but in the story, skaarl's a she

Kled doesnt know... so, he talks to her as she or he. But is female.

Kled refers to Skaarl as both at times cause he doesn't even know xD I'm pretty sure though it was intended that Skaarl was female but you never know.

it could be a transgender lizard who is having internal struggles with coming to terms with who they truly are

Boy Girl both (gender changing depending on genders of others within the area, like frogs and clown fish do) attack helicopter (kappa)
anywho, I can't really say, as I have not found any confirmation and Kled keeps calling Skarl "him/her" and "girl/boy"

I think Skaarl is a girl, because I remember that Kled has a quote: "Good girl, Skaarl"
