I just played a game on SR, as Shaco
twice, midway through and at the end of the game, I used my ult and during the fight, the 'They Are Coming' symbol appeared over my ult's Clone

It happened to me too as nautilus at the very beginning of the game
It happens randomly, the champs getting the symbol have nothing to do with the (possibly)new champs identity.
Happened to me at the start of a game when I was playing Draven.
A Singed had it in my last game. wonder how it is triggered.
No idea whats happening, haven't seen it but just throwing an idea. What if Rito is working on some sort of mirror mode where the enemy champions are the same as the champions you picked, as well as assuming the same lane and roles. It would also be neat if they clones played in a similar manner to the way you play. I say again I know nothing about it and am going solely off the information i've seen in this post.
It happens with all champions, Skin Spotlight confirmed this and it's currently only on the PBE.
Yep, yesterday I was playing Lucian, and as soon as I walked out of the fountain (right after the game started), I had this big purple swirly mark over my head, and all kinds of sound was coming from it. When I got to bot lane, it went away, and I was asking my teammates about it, though they didn't see it.
It's random, I playing Yi the other day and it appeared, same with Lissandra earlier today.

From what I have read it happens to random champs at spawn, and then it also happens when clones are spawned. It might just be unintentional with the coding of the clones...or...maybe it is intentional? I think it is a champion teaser for a champ being released during the Harrowing, which will be accompanied by an event similar to the Bilgewater event. Champion release, Shadow Isles lore storyline, and maybe some skin releases. I have noticed a lot of Reds have mentioned being busy on the boards and it just seems like we are currently in a "holding our breath" moment that is building up to something larger than just a champion.
PIctures for proof? Maybe try to recreate the event? Might be interesting to see if it's related to multiple characters (Shaco/Shaclone, LeBlanc/Blanclone, etc.) who have the ability to control 2 characters at once.
