What makes you think Silver holds the same value in Valoran as it does in real life? For all we know, Silver is as common as water in the setting. Not to mention if Alchemy and it's making things into other things is a thing, the value of rare metals basically plummets. Also magic is basically computers on crack, so probably magical bolts.

Game wise, nothing makes sense. Lore wise, she uses the silver bolts for those she deems evil. So if she really believed Viktor to be evil, she'd either kill him or he'd kill her/capture and experiment on her. I think Vayne is ruthless because from the lore I've read she killed one who she believed to be a witch without remorse and left before anyone could catch her.
They're actually really really gold-efficient. 8% max health true damage every third attack for free?

Well if you want to get scientific about it:
Silver is toxic to evil things (aka everyone). When you're poisoned, whether or not said poison kills you depends on your body mass compared to how much poison is ingested.
So health is your body mass.
As for penetrating armor, obviously the bolts work on "non-living" people 
, so the only explanation is that all clothing is evil (which would explain a lot for some people).
