What is wrong with the secondary runes?

The way it works is pretty stupid if you ask me. It changes the first slot only and so if you wanted to change the second slot, you have to do it twice basically. Why isn't it that you pick which one to switch in and out? I've gone into multiple games with an incorrect rune because the system is pretty dumb and I only managed to change after I noticed.
