Why does Shen's shield scale off AP anyway?

It's not like he builds much of it to use that scaling (I'm basing this off his current, not the PBE nerfs) and it's (frankly) ridiculous base values make up for the lack of scaling, but also make it way too reliable.

Why not lower the bases but make it scale off something he actually builds? Like health. That way you can make it much weaker early and allow it to be strong later.

Or is it late game where his ult is a problem?

Because he already gets a shield from his passive that scales off his bonus health (I'm assuming you are talking about his R shield, since that is the only one he has that scales off AP). He gets that passive shield when using his R because it procs after he uses an ability assuming its off cd.

Making his R also scale off health would make his shield ridiculous.

It doesn't get a useful scaling because it already does so much. It's not just the shield, it's the mobility, the speed of shield acquisition (instant) and the zoning potential. Making it scale off health would just break him because anyone he ults automatically lives later in the game, off AD and we'd see an AD tank hybrid top and that's dangerous with how his Q and how titanic hydra work.
