Why does Neeko proc Comet with autos?

The rune clearly says, "Damaging a champion with an ability hurls a comet..."

Additionally, if the game reads her autos as "abilities" then the rune also receives reduced cool-down.

Because her on-hit magic damage granted by her W is coded to allow it.

I wouldn't be surprised if things like Lux's passive are as well, it's just that you never actually use it since you have to hit them with an ability first to get the mark

Absolutely the case. Reduces comets cooldown, applies electrocute stacks etc.

QR triggers phase rush/electro on Lux afaik.

It is. And hitting somebody with a skill while Comet is on CD isn't that uncommon.

abilitys with on hit effects such as gnar, vayne, neeko, will proc spell oriented effects upon detonation, these are mostly stack 3 times get more damage mechanics.
