Polymorph goes on CD, she declares the ability, you hear the sound affect..... Yi still becomes untargetable, still casts Alpha Strike, still zips around and deletes everyone.

The polymorph projectile is destroyed by Yi going untargetable during alpha strike.
You don't seem to understand how Alpha strike works.

Alpha is (supposedly) an untargetable ability so he'll dodge any projectiles aimed at him.
Polymorph isn't an instant ability it has a projectile and travel time
and abilities that turns a champion untargetable (Master Yi Q, Fizz E, Elise E) breaks projectiles targeting them
That's actually normal, I've experienced this very often as Lulu.
