so I recently fought a viktor top while i was nasus. i never died to him in lane and couldn't get my health below half after i got mr but i could never kill him. he then got fed on everyone else on my team once both towers where gone and by the end of the game i had like over 200 mr but he had 939 ap and his e did at least 1/4 of my health. what do i need to do to stop him from completely walking over me and my team if i ever see one again?

You should ask your jungler to gank top or ask for a lane swap with mid lane if that's a more favorable match-up for you. As nasus vs. viktor, you should let the minion wave push to your turret so you can safely farm. Otherwise, its tough to gap close to viktor since he can easily kite you.
As a Viktor player i dislike having a Nasus on the other team. A farmed Nasus can 2 shot a Viktor (like any other carry) so i'm very surprised you had an issue with Viktor late game. Him having more AP doesn't stop him from you being able to kill him. I have to assume you didn't build a tri force...for whatever reason.
Viktor Is deceptively immobile. His upgraded q gives him a really shitty shield and speed boost that only matters when he is against slow mages. Nasus, with his W, and speed from a tri force should have no issue catching and killing him. Viktor has his little slow field, but it has such a long CD he will only get it out once, and maybe twice in a team fight. If he throws it on you (the tank), then he is pretty fucked, and if he throws it on your carries, then you...as Nasus just walk up to him and kill him.
All that fails, you need to avoid fighting in the jungle. His skill shots become infinitely easier to hit in small spaces, and with his slow field pulling people to the center he can easily kill any non-tanks on your team all at once with his E and R. Key all your flanks warded and try to get a fight in the lane where he has to choose between peeling for himself or attacking your back line.
Also, Veigar is probably the best counter to Viktor.

Speaking as a fed Viktor who went against a team with a stacked up Nasus... you kill my team.
Viktor is a teamfight oriented champion. If he's fed or willing to use his ult on a single target he can go 1v1, but if he's got three people fanning out and comming at him life's going to suck. Ultimately we lost because I couldn't be everywhere my team needed me to be (defending base + in the team fight). I'd destroy the enemy jungler, and I could take the Nasus head-to-head if he was alone, but with the enemy jungler and Nasus and the ADC there... I didn't have a chance unless they let me.
Something else to keep in mind, watch his CDR. A Viktor with a lot of CDR and a Lich Bane will devour squishy targets unfortunate enough to get close to him. If he doesn't have a lot of CDR, then you want to engage on him as fast as you can after he misses with his lazer. Don't give him breathing room.
PS: Note that Nasus didn't get the Bloodthirster until close to the time he tried to TP into our base and destroy our last turret. I dueled him 1v1 and won, but it was close. He would have won the game then had I not been there.
Same thing you do against a Lissandra top.
