Isn't Viktor supposed to be the misunderstood "villain" archetype?
So why is everyone complaining about him seeming like a villain from other people's perspectives?

There is nothing to misunderstand about murdering people and using their brains to create mindless robot minions that follow his every command. You are just being a generic evil overlord with no positive things about you.
I always thought the misunderstood villain thing was just people imprinting their ideas and headcannons onto him, nothing in his VO makes him sound anything other then diabolical or mad
Because they were emotionally attached to the old Viktor's lore and story details.
I am baffled in the same way that you are. We haven't even seen his new lore and people are acting like it's a knife in their heart. Fairly over-dramatic if you ask me. I, too, have been very critical of the direction that stories I liked took (Inheritance Saga, anyone?), but never to the point that I ranted about it on the internet trying to get the author to "listen" to me and make changes.
More than anything, a bad story is an opportunity to learn about the art of storytelling, not a desperate attempt to try to re-write someone else's canon.
