Just think of her heels as something similar to high-fall boots in Portal - they're stylish yet effective in combat.
Umm... BubbleGum Crisis... because chicks fighting possessed robots in high heels that make 8-bit noises when they step = Win.
If you have ever seen Metal Gear Solid, the cyborgs there (which are the basis of the project skins) almost all have some sort of heel.

Whats wrong with heels on Fiora? It fits her style very well. She's a fencer, not a jump around and crouch type of fighter.

Two things:
1: As others have pointed out, her suit is very similar to Raiden's, and he wears heels too. It just works on that suit.
2: Basic science teaches us that Cyborg chicks with heels, capes, and energy swords are freakin' awesome. It is known.
