Don't bother stating your opinion if you won't read the whole OP.

Do you remember that part in Prototype 1 where Alex could hear the voices of the people he's consumed, terrorizing him?

When you consume someone, you don't kill them per se. You make them a part of you. They merge with your cells. Their consciousness might still be a part of you. You still control your own actions of course, but you may still hear their thoughts, feel their soul within you. They don't die, they become you. Imagine taking someone's brain, and melting it into your head. Yours is still the owner of your body, but now you might be hearing someone else's thoughts.

If this happened to Alex, who's to say it's not going to happen to James?

Also, Alex has antibodies to a cancer that was killing his virus.

Who's to say he can't somehow mutate that into destroying Heller's body and consciousness?

There could be a Prototype 3 where you're playing as both Heller and Mercer, as they change forms in the same body, trying to stop each other from reaching their goals. One mission might be a Heller mission, another one might be an Alex mission. Then at the end of the game, we'll see who we'll get to continue the series as.

If you look at this situation at face value and no deeper, it will seem like Alex could never come back. But when you think about it, when you remember the antibodies, the virus, the consciousness...it's entirely possible that Alex can take Heller's body.

Also, remember that Heller and Mercer are the only Prototypes who can shapeshift. All of Mercer's Evolved only had enhanced speed, strength, and a single offensive power. They couldn't take on other forms. Alex and Heller can.

Nothing can kill him anymore. He must have known that Heller might have the ability to defeat him. Knowing this, he still had said that he is beyond life and death. He can be consumed, but he can't die. He's still in there, somewhere, a part of Heller's body. And considering how freaking powerful Alex is, he's probably a huge part of Heller's body, making it far easier for him to be able to retake it than any normal human or Evolved.

Even when Heller was about to defeat Mercer, Mercer didn't show surprise. He didn't complain, and neither was he incredulous. Remember, this is the same guy that went on a soul searching journey after P1, and got let down over and over again by humanity, suffering heartbreak after existential heartbreak. It was his goal to change the entire world, and faced with failure, he just gives absolutely zero ♥♥♥♥s? About something he has worked on for such a long time? Do you honestly believe Alex Mercer is the type of person to give up on what he wants? He searched forever to find Karen Parker and get his revenge on her. He sacrificed himself to save New York from a nuke. He chased a Marine commander protected by an entire ♥♥♥♥♥♥♥ army of a convoy to consume him. HE DOESN'T GIVE UP. He had to have known, that regardless of whether or not Heller was able to defeat him, that he would still have a way to continue working towards his goal.

My last point: Heller and Mercer share the same virus. They have the same exact chemical makeup. They are the same creature. Alex literally gave Heller a piece of himself. There are no reasons why their bodies cannot meld together or consume each other. Either that, or they could be two viruses in the same body fighting against each other.

You propose some interesting theories. However, I believe it was confirm from Activision some time ago that the Alex you fight in Prototype 2 is not the Alex from Prototype 1. Apparently when Alex regenerated from the Nuclear Explosion, parts of him were separated and two Alexes came into existence.

I don't remember the exact details, but you can search it up.
