The Teen Titans card game--the one hardly anyone knew existed, and even less people played--was the best!
Of those three? Magic: the Gathering is the most intricate and complex. Yugioh is arguably the worst - terrible balance, with a notable lack of complexity. Pokemon is probably the simplest, but perhaps the best balanced for casual play.
To my mind, Magic is the best of the three - it's not as cleanly balanced as it could be, but there's a great deal of interplay that creates an interesting, cerebral experience. Pokemon would fall second, as a clean and simple game with a solid balance, but a serious lack of interplay. Yugioh is, to my mind, a complete mess.
Of course, that's a focus on CCGs, and misses out on a lot of fantastic card games that aren't as collectable, such as Legendary, Munchkin, Illuminati, Flame Wars, and others.
