I main Malzahar and while he handles Zed better than other mid laners it's still hardly in your favor. You have horrible mana problems early game even with your E. Zed just has no weaknesses.

Cs with autos and save E to use on Zed if he walks near his minions. He'll run out of hp before you run oom.

Malzahar's Q is easy to dodge, his E is short range, and his W is stupidly impossible to make use of without your ultimate. I know Malzahar can be a nightmare, but he requires a lot of AP (which he is one of the champs that scales off AP the best in the game). Anything you do to capitalize on your strengths puts you at risk of Zed's poke and 100-0 capabilities.

Zed doesn't really have 100-0 capabilities until 6 without getting off a LOT of autos, in which case it's easy to land your Q.

Post-6, you know exactly where he's going to appear when he ults, so you throw down pool first, then time your q so it'll go off right as he appears. While he's silenced, E-R him and HE goes 100-0.

If I'm against a zed who's doing this, I stand outside my minion wave so he can't cs with shadow and harass me with shadow at the same time. Which means that when he comes forwards to melee creeps, I get to put my E on him and chunk him for a quarter of his hp. Or he can just not cs, which I'm OK with too. #lcsbigcounterplays

I play Alistar mid against both of those champions. Damage and crowd control mean nothing when you're a cow.

I just play Morgana and snare him under tower when he gets cocky and tries to dive me. Then I walk away and maybe chortle a little.

Liss or Yi are my top counters to zed, that or building an early armor item...or exhaust...or barrier...or heal...or any form of cc to stop him after he ultis...yeah....
