Why can zoe use her second q while in zhonya's?
I can't tell if this is intended or not, but you can fire your first q and then zhonya's then use your second q while untargetable. Try it yourself.

It is intended, she can use her Q recast during any kind of CC.
Why? Honestly, at least for me, it feels like CertainlyT just cares for what is fun for the user of the champion, but neglects what is fun and actually feels fair for the opponent. Being unable to recast Q during CC or in stasis would be unfun for the Zoe player, even if it would be a form of counterplay for a really potent skill on a really short CD.
Same for why Yasuo gets to towerdive with his ultimate while being put out of tower range or that the windwall spawns directly from his center, making him able to block skills even if the visuals tell otherwise.
Because it's one of those CertainlyT buffs that breaks known interactions in the game.
All other recastable abilities (like Vel'Koz's Q) cannot be recast while in stasis, but hers can.

It's not supposed to happen.
When you're in a damn stasis, everything in the champion has to go on stasis.
Even Ryze can't use his ulti while in Zhonya stasis.
as caps showed in the lc... i mean lec irelia can also use her 2nd e during zhonyas (or stopwatch which is the same thing)
but this is true for a few champs during stasis their abilities continue- maybe no re-castable but certain champs have recieved changes to let their effects continue during stasis

I just had a Zoe fire her secondary Q cast at me as a Veigar while stunned by my E.
Yes it is intended, and you can also redirect it when you are reviving from Zilean ult or Guardian Angel
Is it really something that comes up often enough for it to be a real annoyance?
This isn't like Yasuo's ult positioning him out of turret range, stasis is not an inherent part of Zoe's kit and I can't imagine the number of situations where her using Q and then getting hit by a Bard ult or using Zhonya's that allowed her to survive being killed but also kill someone with her Q while still in stasis is all that high.
It not being effected by other CC can certainly be a problem but stasis is hardly a big problem in comparison.
Is it coded like a toggle instead of a second cast? old 
W used to be able to toggle when recalling iirc
second charges can mostly be done in stasis, same thing for irelia e
