He's not all magic damage. Both his autoattacks and E are divided between magic and physical damage. The point of Corki is to do mixed burst damage, making it difficult for tanks to build against him.

Because Riot screwed up his rework and put way more emphasis on magical damage on Corki, enough that MR is a much better buy if only Corki is a threat.
