why mages auto attacks deals physical damage instead of magical damage?
I mean just think about it.
all their auto attacks are magic projectiles.

Their itemization is already broken, why would you want to buff them.

The trade off for them not doing magic damage autos, is that they have some higher than physical damage abilities. If their autos did magic damage, their abilities would need tuned down. This could be nice yes, or it could cause some major issues.
Also, what about Jayce's long range shots? And Kalista's spears are pretty magical as well. There is likely other examples as well of AD users having magical looking autos, but i havent played for almost a month so id have to put some work into remembering.
Gameplay > thematics
Imagine if a mage built crit and was doing 1000 magic damage on autos
Ashe's bow is pretty magical, so is Ez's gauntlet. Actually all ADCs' attacks are magical because none of them can run out of ammo. Honestly the least magical AA, Corki's, is the only AA in the game that get turned into magic damage.

a champion with magic auto attack would have much weaker skills compare to any mage as of now.

I'm thinking about all the thorns and ice shards they are shooting. But aside from that, it's how the game is and it's not like it would help them if they did magic damage. The way the game was just designed that Auto Attacks are basic, physical damage attacks with an AD ratio and maybe a champion has something that's a little different from that.
Visually, yes they tend to look more "magical"
But adcs also have auto attacks which are magical projectiles that chase you, 
s axe is just as magical as  s fireball
