This is EXACTLY what he needed. I'm guessing that if they stay in the beam for around a full 2 seconds (or the full duration), the passive will proc.
The nerfs to it might be a bit much but either than that, thats GREAT. TY RIOT!

Edit: NEVERMIND! Disregard everything above this edit! I just checked the PBE post. Vel'Koz's ult will still do true damage to researched targets even though it applies the passive again.
That sounds a little broken... >_>;

No. All of his changes still apply.
The only thing that's changed is if the enemy stays in the ult, they get a stack of his passive. If they stay in it long enough, it procs all 3 and starts doing damage.
And the reason this change is good is before, you had to land all 3 skills straight away to get the full effect. It felt clunky and made vel a lot clunkier to play. Oh didn't hit that q? lol no research for you. Now you can land 2 skills and the ult will apply the third stack eventually so its a lot better now.
The ONLY thing that changed on his ult is it now applies his passive again. Everything else stays the same with the rest of his kit currently.
