Maybe fight back?
You see her silhouette, that's her position, use your skill shot abilities and force trades. If she decides to respond, she will take turret shots, if she doesn't, she takes free damage and will have to leave the tower area before her W ends.
I keep hearing all those complaints about Akali, but did any of you actually try to fight back, or all of you play Yi mid?
There's no midlaner without at least one skill shot.
Also, you can move outside of that area behind your tower, what's she gonna do? If she fights out of her W, she takes both tower shots and your damage, if she stays there, she gets what? Style points? When did those ever win a game?
The problem is not Akali having mechanic X or Y, it's players not wanting to play around that. "Oh, I'm a Mastery Yi main that only plays him mid, I can trash any other assassin but Akali counters me"
People need to stop thinking only about themselves, going in the game with the same game plan, this is a multiplayer game, you can never win if you only focus on your game and refuse to take in consideration other factors. YOU need to improve YOUR game, but that also means the way you react to other factors in the game.
If she's so strong, tell my her winrate and play rate is so low:

And before you cry "unhealthy", that's is quite a lot of specifics and personal, I don't find her design unhealthy, numbers might need a bit of tuning, but her design is good, but that's because I always consider what the other player is doing and try to think of what he wants to do in a given situation, which is something many don't seem to consider. I can call unhealthy for any champ and give reasons "Morgana is unhealthy because she can root you in place for too long and you can't move", oh wait, QSS exists.
There is counter play to a lot of mechanics and stuff, except Jax, screw him, and Shaco, the thing is, many don't even consider them. 2 days ago, our Zed complained about magic damage and healing from the enemy team, I told him to get a Hexdrinker and Executioner's Calling, got called a smurf.
You can bait out defensive abilities if you know the cooldowns by using something, even if it's an important spell in your kit, if it's cooldown is shorter than what the enemy has, you can force the other to play defensively, you don't need to always all in at every opportunity, you can wither enemies down to a point where even their defensive abilities no longer matter.
Here's an example, Zed vs Akali. Both their W have a 22 second cooldown (Akali's W cooldown starts when the 5 sec live duration ends, and with a 17 sec cd, totals at 22).
You throw your Zed W and combo with the shadow. Your E hitting her reduces W by 2 seconds, making it a 20 sec. Add in repeated poke, to keep her healing in check, which shouldn't be hard, and when your W comes back up, throw your stuff back at her, hit her by another E, and if she doesn't die in the 2 second gap before her W comes back up, you are in a win-win scenario. Your W will come up this time 4 seconds before her W, which is enough time to kill her if she doesn't have flash, and if poked enough, she can show her face, R her, and guess what? R takes your right on top of her, E to get the glimmer of her location, Q her, and she can't do much.
Yes, I know that that sounds simple, but it isn't actually, as you need a competent Zed that won't feed her while she has the upper hand, but that is just an example of things you can do against her. You just need to manage the wave so you have creeps to block her E and play AGAINST her, playing smart is free, if you don't want to, that's your decision.
