Have Fiora and Master Yi actually met in the story? Because in the project cinematic, they seem to know each other and are allies?

Well, they likely have an acknowledged kinship since they had both been experiencing enter on by the same psycho scientist.

Or, it is likely that the person who laid out the storyboard for the cinematic decided that they would just skip the "Hello. How are you? Who are you? Where you from?"

The precise saying is its an alternate future, meaning things like those have not yet come to pass, and in this case is a deviation of the main timeline. Alternate Reality is champions in the present having very different roles in a very different setting. PROJECT, Mecha, and Battlecast are all still part of a Runeterra close to what the Runeterra is.
