Champion.GG is useful for per-champion setups.
the best thing you can do is use the following 2 sites trust me. Ive tried them all. Go on Mobafire and look at league guides for specific champs which wil have runes and masiters. Also compare those with what champion.gg says and you will have the best runes and masteries for your champs.
Lolking and sites like it that show different option breakdowns are fairly useful as a starting point. Individual guides or minimalist sites (like champion.gg) are less useful if you don't have context. You might see that the highest win rate runes for Rammus are full Armor runes, but that might just be because Rammus's highest win rate happens to be when he gets last picked against a 5 AD team. So just grabbing those runes and then going up against a Corki ADC, mage support, and AP top/jg/mid would screw you over.
I would add probuilds.net as a good resource to see what the pros are using for runes/masteries (as well as builds/build orders).
While you should probably try to understand their choices, blindly copying them usually won't steer you too far wrong.
