His base damages are impressive but not compared to a normal AP caster. His AP scalings aren't the best either. When I misposition myself Malphite can sometimes 100-0 me in an instant. My teammates runs in circles in panic whenever Malphite comes near, with us trying to avoid his ultimate. It's so hilarious (and scary), but I can't wrap up my mind, HOW? How do AP Malphite players do it?

Thing is, he has more finishing power than 100-0 power. He's good for poking down priority targets and then going all-in for the kill. Luden's Echo is great on him for the damage, and Zhonya's gives him the AP boost + more armor for his armor dmg scaling.
He is really good vs mages and marksmen because they rarely build defenses, and their defensive scaling is so weak compared to his offensive scaling when going AP.
Playstyle-wise, all he is does look for squishies and play like an assassin, never going in until confident of killing. That's all

That doesn't seem high to you, especially with those base damages?
Most burst mage full combos is plenty to overkill squishies if they pull it off, hell late game Ziggs will 100-0 with a QR
Malphite's combo is just much easier to land.
Because his ult has high base and good scaling, and people ALAYS underestimate how much damage it does.
