Why do different champions take different smites for jungle?

Is there a difference (gameplay-wise) between Chilling Smite and Challenging smite, and does it make a difference if I take either on a champion, such as Rek'sai?

Chilling when you want to have more utility and if you're building more tanky. Challenging for when you want to do a lot of damage.

Aside from the obvious differences in their effect on champions, no.

The only item that ever affected your jungle-only smite was Trailblazer, and that got removed.

well challenging does what it says in the name... its good for champions that just want to kill people. MasterYi is a good example since he doesnt need the slow smite since he uses item 3153 but generally the people who get this arnt to gank focused because the damage does not normaly make up for the damage that the slow would allow you to apply in a gank.

and the slow smite is mainly for utility when ganking.

The are some fringe cases like Hecarim where if he smites he steals movespeed and movespeed on hecarim = damage so its a damage buff for him but generally gank focused junglers has minor cc + damage like Vi JarvanIV orPantheon where it helps them stick just that little bit more.
