Does mastery score take length of game into account?

If not, than it should. In most of the games that I do good, the enemy team surrenders early on. This makes it really hard to get an S because at that point, you'd only have around less than 10 kills, and you need a lot more to get that S.

But, if the algorithm knew that the game was pretty short, it might still give an S for the good early game performance

Number of kills doesn't seem to really be that big of a factor towards your grade. It seems to be a lot more reliant on CS/Vision score/deaths

It sure seemed to when they first started giving you grades. You were far, far more likely to get an S in a game that ran more than 30 minutes and it was pretty much impossible if you won too fast. They seem to have tweaked it since then however. Still hard to get an S in a fast game, but not as sure a thing from super long games as it once was.

It surely does. The length of the game being a factor is a very obvious consideration to make in designing this scoring system.
