I actually agree with you. I think Malzahar is pretty balanced, but Riot has decided that silence is toxic in any form (RIP Talon, Kassadin, Leblanc).
Even if Riot does get rid of it (which I'm not saying they should), he still has a suppression and %health damage. He'd be far from useless if they got rid of the silence.
