Seriously, holding that "stun" at the ready should drain mana or something, it's too scary.

Why is everyone so terrified of her stun. Her W has a very short range for a spell; it is probably a third the side of Ashe's volley or Riven's Ult wind slash. Her Q isn't going to damage you with her base stats and is also rather short ranged for a magic spell. In general she has to actively move toward you to have a prayer of landing a stun unless she's calling up Tibbers, and by that time Tibbers should be a bigger worry than the fact that she can stun you for a moment.
And holding the stun means she's not Q farming. She's having to watch for last hits if she wants gold to upgrade her ability power. Throwing a spell to stun is the only way to free up her Q for farming and then the player has to recharge the spell and you know you can all-in against her.
that stun is her only real protection against someone moving to all-in her until she reaches level 6. She's a very squishy champion the rest of the time.
It sounds like you ran into a mechanically sound player who was patient and made sure they had a defense against any gank attempts. Overall I'd say they played Annie exactly as they are supposed to in the early game. You needed someone to come by and force her into a 1v2 where her stun won't help much and you can force it out. If you can do that mid-river or closer to your tower you should be able to kill her.
While I agree that there generally isn't a lot of counterplay behind Annie's stun mechanics other than "stay the f*ck away," I also feel like any nerf to her would be damaging to her viability.
It's like being able to see that Ryze's Rune Cage is off cooldown.

They changed the card holding that TF had because they found he used it too much to zone out the enemy. Why they allow it with Annie I don't know.
Options: 1 - Shove the wave so she is forced to W the minions. 2- Poker her, if she is zoning you she is open to harass since her Q and W has really short range. She is most likely sitting far from the ranged minions so skillshots should be easier to hit since there is less fodder. 3- Bait a Q while you dash (so you get stunned away from her W) most annies (90%) will max W first so her Q will just tickle you.
You know at least Annie has some some indicator that her stun is ready as oppose to other champions who have abilities that just stun
