Guys I have a doubt regarding the runes that one should buy for ap/top champions like

and etc. Is better to buy Greater mark of Hybrid Penetration or Magic Penetration for them since Hybrid one gives +0.62 magic penetration along with +0.9 armour penetration while Greater Mark of Magic Penetration gives only +0.86 magic penetration without any armour penetration.

armor penetration is going to affect your basic attacks and abilities that use %AD
magic penetration is going to affect all of your abilities that use %AP
AP champions use magic penetration, armor pen is useless on them since basic attacks aren't their main sources of damage, and don't have any abilities that use AD.

Hybrid pen will help you on a champ that you are going to be using both types of damage. So someone who either has a lot of both physical and magic damage, or when you have a champion that is AP, but that you will be weaving in a lot of auto attacks. A good example is someone like Sona. Who is a mage, with AP scalings on her abilities, but her passive allows for additional magic damage on her next auto attack (for her q specifically). So taking hybrid pen runes on her makes her passive more effective.
Some people used to like to use them on Akali pre-rework, though I do not know if that is still the case now. I don't actually play her.
You would not necessarily want hybrid pen on Lissandra as her auto attacks are a very minor component of her overall damage output. You want either AP marks, or Magic Pen marks. Ryze, I am not certain of, as I have not played him since his rework, but he still seems to be based around spell-spamming, which would indicate the same as Lissandra, AP or Magic Pen.

Now that makes more sense other people couldn't understand what I was saying so maybe they thought I was saying specifically for my champ and I wanted to ask that since armour penetration won't work on ap champ then also greater greater seal of armour will also not work on her right?

you're going to take a certain amount of damage, just based on gameplay. The biggest thing that will help you is understanding what your opponent's damage is; i.e. whether THEY are physical or magical damage, and using your runes accordingly. If you want to increase your survivability, that is when you adjust your own armor and magic resist, not the armor and magic penetration. Not sure how many rune pages you have, but if you have more than 2 of them, make a couple and test them out, see which ones you like best. Anyone can tell you what works for them, but you've got to see what works best for you when you're playing! Best of luck with the ice witch.
Generally speaking on Lissandra, and especially if they have a mage on the enemy team, you want magic resist glyphs. If they are all ad, and you don't think you need the magic resist, take AP glyphs.
