Varus & Fortune are two ADCs I'll play sometimes, and I run basic runes/ masteries for them. 
Just wondering wether lethality or hybrid pen was better for them, considering they both include magic damages in their kit (Fortune's E, and Varus's Z passive + ult). I'm too lazy to do the Math haha.

I'm not sure it's worth to include lethality or hybrid pen in runes. I guess it sort of scales better but you're giving up a lot of early power for it. Typically, you'd get AS quints + AD reds (and defensive yellows and blues). But if you wanna try out the pen setup, I actually don't know. Both are good. I'd probably get hybrid for Varus because he does have a bunch of magic damage (ult + W) and lethality for MF cause she's just got her E in magic damage.
You want as much of an early lead over the opposing ADC as possible.
AP MF was nerfed hard. Riot has begun eliminating AP from many AD champions and wouldn't be surprised if they did the same for Varus.
The optimal rune set varies from ADC to ADC, but the standard is AD Reds + AS Quints then Flat Armor Yellows and Flat MR blues. You definitely want the armor against just about everything include the enemy support's basic attacks. And the MR because apparently supports no longer exist...it's just APC and ADC sharing the same lane anymore.
