Despite the obvious ones(Young Ryze, Captain Gangplank, etc,) which skins do you think of as being canon to the lore?

Justicar Aatrox is how his allies see him.
Justicar Syndra is how she would appear with full mastery over her power.
Practically none but default. 99% of non-default skins are based on alternate universes.

Justicar skins are not canon, unlike a lot of people think, they are from an alternative univere where Velkoz gives power to chosen ones from a kingdom and Yorick is the king of that Kingdom. There's lots of skins that might be loosely canon, or are references to canon, like Freljord Ashe being a younger Ashe, or Runeguard Volibear being Voli during the Rune Wars, but we can't know for sure.
