Is it actually pronounced differently? Or was it spelled weirdly to better fit with Kayn's hilarious edgy OC theme?

I pronounce them both as cane. Just a guess, but I think Riot may have spelled it the way they did to get the edgy-edgelord name, without the Biblical connotations.
Many of LoL's champs' name are derived from puns and references, and often they're just spelt differently to prevent it from being too obvious.
This is the same for Ekko (Echo), Master Yi (Mastery), Azir (Wsir/Osiris, where his gameplay elements are based on though his visual theme is referencing Ra and Horus), Miss Fortune (misfortune, and its polar opposite) etc.
There are also ones who simply go with their references as their name and without change, such as Udyr (Beast/Monster in Danish as a reference to general theme and his Frejord origin, also the nickname of a Rioter), Riven (the state of being torn, as a reference to her lore), Karma (duh) etc, though.

I pronounce it as Cain.
Kayn reminds me Kaela Mensha Khaine, God of War and Murder in Warhammer 40k, rather than Cain of Abrahamic Religions.
Both are pronounced the same.
