Its a character select screen for a fighting game. The roster organization doesn't normally just flip because a certain character was chosen.

No, but the team's aren't normally on the reverse sides of their champions.

What we currently have is this:

Riven - Blitzcrank and Veigar -VS- Blitzcrank - Hec, Sona, Riven, MF

I'm proposing swapping it so that it's more like this

Blitzcrank - Blitzcrank and Veigar -VS- Riven - Hec, Sona, Riven, MF

The portraits at the bottom aren't teams. The premise behind the splashart for Riven and Blitzcrank is to be the character select screen for a fighting game.

In a fighting game, player one (P1) is on the left and two (P2) on the right. When Riot makes splasharts, they tend to put the character on the right side facing toward the left, which puts the player's character on the right. Riven is on the right side in her version of the splashart and the character select reflects her player position by labeling the select box surrounding Riven with P2. Similarly for Blitzcranks version of the spalshart.

In crossover fighting games (e.g. Marvel vs Capcom), characters from a franchise/publisher/developer are often grouped together. The roster organization is split between the two skin series, Bosses and Arcade. The boss characters are grouped on the left side of the "VS" and the arcade characters are grouped on the right.

If anything should be changed, it should be the character select box's color. In one splashart P2 is blue while in the other P2 is red.
