So i got 2 mastery shards for reksai today. So shouldnt i be able to unlock mastery level 6 on her? When i go into hextech it says i can activate it with either 500blue crystals, reksai permanent, or a reksai shard. Wouldnt the fact that i own her count as Reksai permanent?? Or am i misunderstanding?

you are misunderstanding, like if you reroll 3 champs, and you get reksai, then that's a champion permanent
