Why do kallistas spears not stack on jax while he is using his stun skill?

Because it makes sense? If Jax dodges a spear, how would Kalista pull it from his body if it didn't even hit?
Jax's counter-strike lets him dodge basic attacks (autoattacks).
Hence, Kalista's autoattack don't hit him to apply the stacks.
You did read about the abilities on the wiki before posting this right?
