I have been playing since S1 too and my mastery score is still accurate. Unless ofc there were champs that you used to play a buttload but don't play anymore.

In which case, it's not accurate. I highly doubt someone from Season 1 will have the same consistency on one champion all the way into Season 6.

Mastery score isn't accurate anyway since you can play one champion less than another, but still have a higher mastery score on them.

That's one possibility, though I wouldn't say it's unlikely. You're assuming a person is uniformly skilled across all champions. It's easy to foresee a situation where you play Champion A and Champion B regularly, but score better on Champion A than B. Even if you played Champion B more, he'd still have a lower score than Champion A unless you played him substantially more often.
I also note that champion masteries only include games on summoner's rift. They don't include any games played on another map.
