Why is "The Colossus" who is bigger than an entire city the same size as every other champ in league? Why is his model not colossal?

Same reason Aurelion is the size of all other champs: It's a game where if one person is the larger, it impacts gameplay. Look at how a feasted cho'gath can cover his entire team with himself. It's basically a taunt by this point.

All they would have to do is scale down his hitbox so that covering allies only works aesthetically and not functionally

But they'd still be under his model. How are you supposed to tell where they are anyway? They can move.

That would be really messy to code. I mean if the hitbox is smaller than the actual model, then that would mean that some skillshots would hit him,but just go through him.

Bacause Nautilus the "Titan of the dephts" is also scaled down. Or Malphite, the guy who is literally a walking mountain.

Isn't Nautilus just a guy in a dive suit though? But then again he was huge in the cinematic so I don't even know.
