So, Lee Sin's Lore....
Is totally messed up now. If the IOW and summoners are gone from the lore, what is Lee's lore? He wanted to be a summoner,messed things up, and became a champion but...now what?

I saw a comment that that suggested that if summoners weren't canon, just change Lee Sin from "summoner" to "powerful mage" which I'll admit that I cannot say for certain how well that would work as I haven't read his lore, but it's at least an idea as to how to try and fix it slightly.
