Runes & Masteries Health = Bonus Health?

Yes, they are bonus. If something applies to the base value of something, they will explicitly state "base <x>".

I'm not positive, but I'm pretty sure yeah. Because there's base health then bonus health, and since Runes and Masteries aren't base I'd assume they're bonus. Same with other stuff like AD and AP.
