I understand that armor pen was replaced by lethality and I am ok with that. my issue is that Last Whisper still grants armor pen and that stat no longer exists. is it no doing nothing or does it just no longer show your armor pen but still grant it?

I don't think OP Quite understands why that was changed.
Lethality works in the same matter as flat armor pen, in that it reduces a flat amount of Armor to increase damage. (With a slightly different power curve) However, their intention was also to use the name change to clarify it's effectiveness. (Specifically, that flat Armor pen is more effective against glass cannons, than it is against champs building Armor.)

(they are already pretty dominant with this lethality meta) every game cause nothing outside of a heavy snowballer would be able to kill them at the mid to late part of the game.

Naw. those champions are as tanky as they are, BECAUSE there is so much armor pen in the game, and riot had to balance them around the possibility of it being taken. Making them obscenely tanky the times it's not taken.
