I re-rolled for a permanent skin and I got Worldbreaker Trundle, and currently trundle is on the champion rotation. I don't own Trundle, but would I be able to use that skin without owning him using the champ rotation?

If you have a skin for a champ and you refund it, when it comes on free weeks you'll still have the skin for him.
Basically owning/not owning is basically just being able to pick it or not.
