Who's side would kindred be on?
With the harrowing bring the shadow isles champs to attack other parts of runeterra, would kindred, who is death, fight with or against the undead?

Probably against them.
The only hint we have is there quote from purchasing 
"Forged in a land unwelcome to us"
So probably not allies of the Shadow Isles. I imagine they want the undead to stay dead.
Which leads me to believe they may have some connection with 
in the future
well kindred says to sion "come sion, let us end this mockery", i think kindred would just go about it own business though it seems she not fond of things that are suppose to be dead walking around like they are alive.
I'd say they are more against them. The shadow isles are a land that defy death and thus kindred.
However I dunno if kindred would be eager to go against them at all or if they'd just ignore them.
Neither. Kindred takes no sides. Kindred even has a quote that shows their disdain for the undead. Kindred would really be against everyone, no matter what allegiance they held.
They'd ally themselves with the living, but not for the reason the living would think.
Those who fight the Harrowing are fighting for survival
Kindred would fight for their (the mortals/the living) right to die
