Video pretty much says it all. That Jhin W shouldn't have hit me. Could someone explain me if it was intended to work like that? Why doesn't Riot fix those hitboxes?

I dont think you reacted fast enough ngl. The only time it happens to me you can visually see it go past me and then teleport on to me in a sense. But it didnt do that to you so it prbably just hit the edge of your character
So as far as I know, Jhin's W has weird visual displacement issue where on things like elevated/lowered terrain, stairs, etc, it will be kind of wonky on cast vs. hitbox. I'm not sure if bases have an elevation change, but kinda looks like the same problem. So the indicator will stay on the same plane as where JHIN is, but since the base is up some stairs a bit, the hitbox is actually reflecting that change. Sucks.
Happens around mid lane/river as well, and dragon/baron pits where the terrain is a large drop or elevation change and indicators don't match.

It was quite clearly within your hitbox. You did not react fast enough, period. Going back and timing it out, there's over a whole two seconds between the time his ability would've been visible to you and the time you start to move perpendicular to the ability. Human reaction time is in the range of less than a second - maybe less than 1.5 seconds if you're affected by alcohol/drugs. You simply did not think it would hit you at first - which is not Riot's fault for your lack of sidestepping sooner.
Your hitbox isn't where you think it is.
The little circle that appears at your feet when rooted by Jhin shows your hitbox.
His W goes strait through that circle.
