What happened to the rest of my BE?

Knowing that all of the runes and rune pages bought before they went on a big discount would be converted into Blue Essence, adding my current Blue Essence in the loot and IP, the total BE I should be getting was around 49k. However, the amount I received was only 10k. Is this an error, or is there something I did not know?

You have to play a game with the new runes to unlock it, at least i think so. Should be in your missions.
