So i was playing a match on league i was yi and there was a zed well the zed ult'd me so i used meditate he lands a full combo my hp bar might have dropped by 1/4 at most (this was md/late game builds) i had no armor built and base hp but anyways full combo does 1/4 of my hp in damage at most well i let off meditate after his combo and his ult bursts me for my entire health bar... 1.5k.. just on its own... and since death mark is 35% of the damage dealt it would have nearly killed me when i was meditating but it did nothing.... so my conclusion is that the damage reduction from yi's W meditate is not being applyed correctly with the interaction from zed's deathmark MasterYi Zed

The damage calculation for Zed's ult counts all of his damage dealt at pre-mitigation values as others have said. This leads to scenarios like yours where all of his combo damage is heavily mitigated due to some ability of yours but the mark still pops for massive damage. An interesting interaction like this is Kayle's ultimate: If Kayle ults as Zed ults her, any damage he does to her while she is invulnerable is reduced to 0 but still counts as damage towards deathmark. This often allows Zed to execute Kayle from very high amounts of health simply by doing an insane amount of pre-mitigation damage onto the invulnerable Kayle.

If I'm not mistaken it's not exactly 35% of the damage dealt but 35% of the damage dealt BEFORE counting mitigation (just confirmed from the wiki) from armor/damage reduction effects. So if he Deals 30 damage and you have 70% damage reduction (alistar's ult) the extra damage of death mark is actually 100, not 30. True damage is NOT counted (so ignite or red smite won't count toward death mark). That's why the ult can chunk a full armor rammus for as much as 1.6/1,7k hp easily by itself. If your meditate was in act while the death mark popped though you would've received the damage reduction on the full damage of the mark obviously.

That's why zed can go through tanks almost as easily as he can go through squishyes if he playes smartly.
