Trundle stealing over 100% resistances

In my game used his ultimate on me as . I had my passive up and procced Aftershock during it. Then I lost all of my armor (with Aftershock and passive nearly 700, without still ~200) and had negative resistances (as shown in the screenshot above)

That's not a bug since it's stealing the % amount based on when he first used it on you. And since sej passive gives so much resist while it's up it's a lot for him to steal. So once your passives goes away and you lose those stats you will go negative.

Trundle's ultimate determines the amount of armor/MR to be stolen when it is cast.

If the target's armor/MR changes afterwards (i.e. Sejuani Passive, Rammus W, etc), the total amount stolen will remain the same even if it means reducing them below 0.

This is why he works so well against champions with resistance steroids such as Leona, Sejuani and Rammus.
