Mastery "Meditation" has no effect on mana regen
The Meditation mastery should regenerate 1,5 of missing mana but I did a 5k mana build so it should regen over 50 mana every 5 seconds but it did not

It's missing mana, so it will only regen 50 mana per 5 if you have 3333.333 missing mana (assuming you have exactly 5000 mana). If you are at 0 mana, then it will restore 75 mana per 5.
