When playing nURF, there were several times where fizz would zhonya and i, cleverly timing the ending, would put the silence under him. But each time he would just playful-trickster away immediately.
I will spare you a description of my anger and frustration but i would like to know what the problem could be.

No, you aren't. As far as I know, Equinox and other similar spells sadly only apply their effects in rapid intervals rather than constantly. This leaves a short duration where enemies can potentially cast abilities, as a result it's kind of fluke-y at times. Enemies can use abilities providing that there's enough time to cast before getting silenced out of Zhonya's, if not then they just get silenced like they should.
The worst one is when it's an Annie and Fizz match-up and the stun goes through on him and he does the Troll-Pole, while stunned and by the time he gets out of the invincibility period, the stun is over and he has the upper-hand again.
Same happens with Teleport. I would put the silence zone down under the ward and people would arrive and manage to cast one ability before being silenced. It's not just Soraka - Galio's taunt doesn't apply instantly either (I taunt a teleport ward, they arrive and flash out).
It would seem the refresh rate on persistent-AOE-CC isn't very good, and there's easily abusable windows between applications.
